Hello.

How can I merge two layers for some commands
(such as fill the region with a specific color, except the two layers (they
have a single picture each) ?

Pick your choice!

1. You hi-lite a layer then select Merge to all layers below

2. You hi-lite the layers then select marge the selected layers

3. You can select Merge All Layers command

4. I have been using the keyboard command for many years, but right now I
don't have Photoshop running to remember the keyboard command (I don't try
to remember thing I can do without thinking, so I usually know what to do
when running Photoshop), so I am guessing the command is Ctrl+Shift+E =
Merge All Layers.
